It seems repo sync died upon trying to download the original monolithic linux-yocto git, and left some corruption behind that blocked subsequent repo sync attempts.

Deleting the corrupt repo/git metadata pertaining to linux-yocto, allowed the new single branch with minimal history download of linux-yocto to succeed.

In case any others are stuck on this, the cleanup procedure is

   rm -rf .repo/project-objects/linux-yocto.git* .repo/projects/cgcs-root/stx/git/linux-yocto-*
   repo sync --force-sync -j20
